Rather than dying I think that some organizations should probably change form. Instead of the Institute you could have individual scientists belonging to it. Maybe there isn't a whole chapter of the Brotherhood, but Just a squad with a mission.

Going a bit OT I also wish we had the ability to crouch complitely like in Fallout Tactics, which would pair very well with bipods for Sniper rifles and Heavy machine guns. Finally sliding when sprinting would be another interesting movement option. Also reintroducing kicks is a great idea.
