1:] The Sole Survivor was the Pint-Sized Slasher.

2:] Shaun's decision to unfrost his parent and have them raise a robot version of him is due to a bizarre pre-death mental crisis.

3:] The Institute is actually a decent bunch of people but Shaun is an enormous dickbag.

4:] See 3# for why the Super Mutants were released onto the surface after creation.

5:] The Mysterious Stranger is the now-immortal Detective that Nick Valentine was based on.

6:] Paladiin Danse and Arthur were together in the Veronica and Christine sense.

7:] The Cabots are brilliant chemists but high as a kite 24/7 anything they say is completely unbelievable.

8:] Zetans are actually a bunch of Vault-Tec Mutants from the MOON-VAULT.

9:] Gage's Raider Group is the one which killed Piper's father.

10:] Arthur Maxson is the puppet of the Lost Hills Elders and pretending to be a hardass when he relies on Danse for almost everything.
 
All of the events on the East Coast are actually a story told by some wild eyed prospector around a camp fire back west.

Because all he knows is his own life experience, however, the story just ends up being about super mutants, the brotherhood and the enclave. It also ends up lacking internal consistency and being rife with plot holes because he is literally making it up as he goes along.

It has a lot of meaningless spectacle though and the ignorant wasteland hobos that are listening to him are a completely captive audience, slackjawed and stunned. This is easily the best story theyve ever heard as not one of them has ever bothered to pick up a book.

The Sole Survivor and the Lone Wanderer are real people who are currently locked up in an insane asylum located in NCR territories.

To earn money for the people running the asylum, the two are occasionally released on probation to a nearby theatre to tell their 'stories' to the general populace for the purpose of entertainment. Most adults are able to recognise their 'stories' as the ramblings of mad folk due to the inconsistencies and fallacies of said 'stories' but the younger folk (or the adults unaware of actual stories) are buying into the story. As a result, the asylum has never run out of money despite some of their practices.

19. Fallout 3 is a retelling of the events of Fallout 1 and 2 which have since been incorporated into the local mythology of the Capital Wasteland. They were initially stories brought to the Capital Wasteland by the Brotherhood of Steel before storytellers changed them in order to better fit local audiences. There was a real Lone Wanderer but he actually just journeyed with his father to the Purifier, helped make the Wasteland Survival Guide, got some scrap to help fix it, and turned it on.

Notably, the Enclave never visited the Capital Wasteland and the Capital Wasteland never had any issues with Super Mutants. Fawkes existed but (s)he was a survivor of the Master's army who accompanied the Brotherhood of Steel on their journey to visit the Midwestern Brotherhood of Steel.

I could see it. Hell, the fact that so much of Fallout 3 was taken from the originals could explain why Fallout 4's story was so shit.

All Bethesda had left to rip off was a story made by a superior studio, so they said 'Fuck it' and did what we see now.

20. The Institute diverted the nuclear plant of Vault 111 to its reserve. That's why they shut down the life support for everyone there so they could harvest it for their teleporter.

21. Shaun's choice to let cancer kill him is due to the fact he'd prefer to die than live with the guilt which has accumulated over the decades from murdering wastelanders indiscriminately to create his Super Mutants.

22. The Super Mutants were released on the Commonwealth fairly recently because Institute spies saw the Brotherhood of Steel and he believed they would be a good way to soften them up. The number of wastelanders killed in the ensuing years was considered collateral damage as the Brotherhood didn't arrive nearly as fast as he expected.

23. Arthur Maxson trusts the Sole Survivor due to his overinflated sense of destiny and importance. He believes the Sole Survivor is meant to be "his" Vault Dweller/Lone Wanderer and a sign from God/Fate that he is on the right path.

This leads him to giving them ridiculously unearned privileges.

24. The Brotherhood of Steel directly rules the Capital Wasteland and the Sentinel is in charge of that region as Feudal Overlord while Maxson is away.

25. The Lone Wanderer left the Brotherhood of Steel after the death of Sarah Lyons and the idealogical coup'de'tat of the conservatives in the place. Maxson felt betrayed by this as he'd come to view the Lone Wanderer as a parental substitute.

26. Arthur Maxson is pressing the war against the Commonwealth so hard because he wants to achieve a legendary "big victory" against the Brotherhood's enemies and conquer another region for his fledgling empire.

27. The reason the Lost Hills Elders were able to get in touch with Elder Lyons' faction again is due to the war with NCR ending thanks to the treaty in the Mojave which led to similar ones across California.

28. The Lost Hill Elders had Elder Lyons and Sarah Lyons assassinated. They failed miserably when they tried to do it to the Lone Wanderer.

29. Paladin Casdin expected to be named Elder in place of Elder Lyons but was punished for his disobedience despite he was maintaining the code. Had he actually been following it, he would have had Elder Lyons removed.

30. Father Elijah and Elder Lyons are (distant) cousins.

31. Pre-War Jet is actually a less refined version of Myron's drug.

32. The Railroad was founded by exiles from the Institute who were banished to the surface for sympathizing with Synths. This is why they're so good at using technology as well as idealogically committed to a somewhat insane goal.

33. Desdemona is the only survivor of the original group (being a little girl at the time) and is faking much of her ignorance.

34. The Minutemen's biggest problem is that they don't actually force settlements to pay them a tax to sustain their protection so when things get good, the locals withdraw their support and the Minutemen collapse--leading to a desperate need for them again.

35. Diamond City was founded by the Institute along with several other important settlements during their "good" period.

36. Synth Shaun is super-advanced beacuse he's a Synth which can grow up and possesses near-unlimited capacity for mental growth. Father intended him to take over for him but realized his condition was advancing much faster than expected.

Shaun briefly considered uploading his brain into him but felt oddly protective of the fake child.

37. 3rd generation Synths were originally supposed to be transhumanist replacements for humanity but after the break up of the Commonwealth Alliance, the new Director decided to make them servants instead despite being grossly overqualfied.

"Mankind, Redfined" is a relic of that time period.

38. Shaun loathes transhumanist technology due to Kellog.

39. Shaun was raised by the previous Director.

40. Kellog was genuinely stunned, hurt, and betrayed by the discovery Shaun set him up to die as he'd long been fond of him.

My theory is that Fallout 4 is actually the video game equivalent of Free Jazz, and Bethesda was trying to test how far they could go with their bullshit until their fans realise they're being punked.
Turns out they can go pretty damn far.

OK chaps this is my awesome theory. The Lone Wanderer and the Sole Survivor are the same person. So basically the Lone Wanderer became a legend in the Capital Wasteland and he became obsessed with staying young. He asked his magic mirror (don't question it, Fallout is about wacky, zany violence) everyday who is the fairest of them all, and everyday it said him. Until one day it said that this man child Arthur Maxson was better looking than him. This was bad because he knew Arthur Maxson was out building the Prydwen. So he goes to Boston on a hunch that the Prydwen will fly there. He meets Father who's like, "dude we can make you immortal if you help us with a social experiment". So then his crazy brain is put into a synth, who's given memories about the Pre-War- idyllic stuff not actual pre-war, and is sent on a mission of revenge against CerealBoi, an Institute agent that's gone rogue.

You might be wondering, how do ancient aliens living in their ancient alien cities within super fridges with no food but a ton of pre-war jet and X-01 come into this? Well they do.
 
My insane theory/headcannon is that..... Fallout 4 is actually a good game. I have a lot of circumstantial evidence, massive amounts of assumptions, and a truck load of conjecture to back it all up on. My main point coming from the first reveal of the game where Todd Howard himself gives us my biggest piece of evidence:
